Decoding non-coding Dna Codes: Human Genome Meta-Chromosomes Architecture

Abstract

The question of the hypothetical function of the 98% non-coding DNA of the human genome remains one of the major open problems of Genetics. In 2010, we prooved that the entire human genome codon population is fine-tuned around the "Golden ratio" ("Codon Populations in single-stranded DNA Whole Human Genome Are fractal and fine-tuned by the Golden Ratio 1618" , 2010, Interdisciplinary Science). We show how, across the entire human genome, there appears to be an overall balance in the whole single-stranded DNA. This digital balance fits neatly around 2 attractors whose predominant values are 1 and (3-Phi)/2, where Phi is the Golden Ratio. Yet, the same analysis applied to each of our 24 chromosomes and to each of the 25 chromosomes of the chimpanzee (book “Codex Biogenesis”, 2009), will reveal a strange phenomenon: while this study shows that populations of the respective genome codons of humans and chimpanzees are 99.99% correlated. It appears, also, that some human chromosomes are more similar to chimpanzee chromosomes than other human chromosomes. And vice versa. We then identified two clusters of chromosomes in humans and two other clusters in the chimpanzee chromosomes that correlated. Some human chromosomes (16 17 19 20 and 22) will appear at the extremity. Simultaneously, a study of the affinities of integrating HIV type genomes within various human chromosomes (Mitchell et al, 2004) have demonstrated a permeability 2 to 3 times that of all other chromosomes for chromosomes 16 17 19 and 22 which appear exactly in this extremity cluster. Thus, we are confronted with a paradox: the same analysis shows a global unity across the genome, whereas, applied to each of the constituent chromosomes of this same genome a great heterogeneity between these chromosomes is revealed. The objective of this study is, precisely, to analyse this paradox in greater depth. Then, we discovered a meta-structure that overlaps all 24 human chromosomes. It is based on a set of strong numerical constraints based particularly on Pi, Phi and integers numbers such as 2, 3 etc. A functionality of this fine-tuned structure appears: the structure is 90% correlated with the density of genes per chromosome from the Human Genome project. It is 89% correlated with the chromosome's permeability to intrusion by retroviruses like HIV, 94% with CpG density and 62% with SNP inserts/deletes. Finally, we discovered a classification network of the 24 human chromosomes, including one measuring scale, ranging from 1/Phi (chromosome 4) to 1/Phi + 1/Pi (chromosome 19), which is both correlated with the increasing density of genes and permeability to the insertion of external viruses or vaccines. To close this speech, we speculate on a powerful basic Pi, Phi based numerical projection law of the C O N H S P bio-atoms average atomic weights. We will reveal an integer number based code which unifies the 3 worlds of genetic information: DNA, RNA and amino acids. Correlating, synchonizing and matching Genomics/Proteomics global patterned images in all coding/noncoding DNA sequences, all biologic data is unified from bioatoms to genes, proteins and genomes. This code applied to the whole sequence of human genome, produces generalized discrete waveforms. We will show that, in the case of the whole double-stranded human genome DNA, the mappings of these waves fully correlate with the well known Karyotype alternate dark/grey/light bands.

Biography

Jean-Claude Perez, Ph.D. (Bordeaux university), is a French interdisciplinary scientist born in 1947 in Bordeaux (France). Perez worked with IBM in both Biomathematics and Artificial Intelligence research, inventing the "Fractal Chaos" neural network, his holographic-like memory « deja vu » novelty detector. In 1990, Perez published research showing strong links between both the worlds of fractals and Fibonacci numbers, which are based on the Golden ratio. In this last area, with "dna supracode", he proved that the DNA coding for genes is structured by proportions related to Fibonacci numbers. He verified this discovery in the field of the HIV genome, in partnership with Nobel Prize-winner Luc Montagnier. Perez has worked for 20 years in the fields of whole-genome numerical analysis and the numerical decoding of genes as coding or non-coding DNA sequences. Perez has also published five books, notably: L'ADN décrypté – 1997 and Codex Biogénésis, (Resurgence, Belgium – 2009.), registered an international Patent for high temperature superconductors (1994) and produced an audio CD entitled “The first music of genes” (1994). Awards: 1991 "Denis Guichard" prizewinner from the "Fondation de France".

subtile et mystérieuse optimisation équilibre et pondère, tel un divin funambule,

les proportions respectives des isotopes constituant chacun des 4

atomes essentiels à la vie : l'hydrogène, l'oxygène, le carbone et l'azote.

Alors, parce que nous montrerons tout au long du tome 2 que ces très

Si l'on choisit le premier scénario, cela renforce l'hypothèse « GAIA » de

James Lovelock selon laquelle chaque élément de vie ou de matière apporterait

sa pierre à l'équilibre du grandiose édifice de la vie sur terre. Mais cela

éclairerait sous un angle nouveau la question du réchauffement climatique

causé par l'activité industrielle et économique des hommes. Cela renforcerait

aussi – je le démontrerai – le rôle dévastateur de l'homme sur l'environnement

tant par la pollution industrielle (cancers) que par la nourriture industrielle

(OGM). La question du réchauffement climatique ne se limiterait plus

à la seule couche d'ozone mais bien plus à la modification des équilibres

entre isotopes résultant de l'activité humaine.

Si l'on opte maintenant pour le second scénario, cela signifierait que

l'atome et les isotopes tels que nous les montre la physique du réel ne seraient

qu'une sorte d'illusion optique, les atomes véritables étant multi-isotopes et se

déployant dans un hyperespace qui échappe à la science actuelle mais dont la

physique quantique (voir chapitre 2) constituerait une ébauche …

Cela signifierait encore que la vraie masse atomique serait la masse

atomique moyenne de l'atome, tous isotopes confondus, tandis que les

masses atomiques individuelles de chaque isotope ne seraient que des « vues

partielles » de cet atome global et multi-isotopes.

Experiments and instruments were introduced and the first mathematical laws of nature were formulated resulting in Descartes philosophy of rational empiricism, which meant that theories had to corroborate the actual observation of nature. The broader philosophy underlying this may be said to have been deism, in other words the idea that the universe was like a clockwork which God had started, never intervened in and so would operate according to the laws of nature until the end of time.

A second significant shift in the scientific world view may be said to have come with the introduction of the concept of evolution notably through Darwin’s theory. This was not only a reflection of a new notion of time, but also a view of our origins that excluded any role of a creative intelligence behind the workings of the universe. This atheist approach to science has since then become somewhat of a dogma and has profoundly influenced the kind of questions that scientists have been asking. While the good side of this may be that much religious bias have been removed from science, the negative aspect is that it has excluded holistic approaches to it that would explain how everything in nature is connected. Thus, only if you accept that there is a unified plan behind the existence of the universe do you have any reason to consider a holistic approach.

I want to encourage the reader to consider the possibility that the work of Jean-Claude Perez belongs to a new and fundamentally different paradigm of science, one that uses the established methods of rational empiricism to elucidate ignificant relationships, but does not reject the possibility that our universe has an intelligent origin. This, I believe, is the kind of science that is at its forefront in our own particular time. Fascinating in this respect is Dr Perez recontextualization of Mendeleïev’s periodic system of the elements, a typical example of how a theory attains a new meaning even though its previous formulation had been perceived as cut in stone. Hence, Perez work entices us to explore intelligent causes underlying the relationships of nature without putting in question the empirical facts that have been gathered about it.

Fascinating are also Dr Perez studies of the presence of the so-called Golden Ratio in the nucleic acids. The Golden Ratio and its associated Fibonacci numbers have been known to play a role in the geometry of nature for at least 800 years, but what is fundamentally new in Perez treatise is that he studies the information content of the DNA in light of the Golden Ratio rather than merely its geometry. This leads us to various relationships pointing to an order behind the emergence of the biological organisms the study of which may now only have started. A fundamental conclusion that can be drawn from the relationships that Dr Perez has discovered is that the DNA sequences of all organisms must have emerged, or have been created, as a whole. They have in other words not emerged through random chemical reactions. I believe Dr Perez has here discovered something that simply cannot be accommodated by the previous scientific paradigm that looks upon biological evolution as a whim of nature. This discovery alone has so wide-ranging ramifications for all of biology, and especially molecular biology, that it should prompt researchers either to refute his claims or to widen the framework of their own analysis.

It is through this holism that it becomes clear that Dr Perez’ work is part of a new scientific revolution, one that brings us back to a meaningful view of the universe, which has a source that we may call « intelligent ». While much of his work requires quite a degree of specialized knowledge to understand these conclusions by hemselves are important enough to deserve the attention of the entire scientific community, as well as the broadly interested public. In a sense Dr Perez work thus means a return to a science, which acknowledges as meaningful some of the numerological relationships that were typical of many ancient peoples of our planet. Yet, this return to seeing a higher meaning and purpose of nature here takes place at a new level where the methodology and mathematical means of analysis of science are recognized as necessary for the new quest. Ultimately, any understanding of a higher purpose of the universe will have to rely on such reality checks and it is only if it does so that there will be a true value of this new wave of science in helping us understand what it means to be a human being.

Jean-Claude Perez, Ph.D., is a French interdisciplinary scientist born on June 26, 1947 in Bassens, Gironde near Bordeaux (France). By his books particularly, he was pioneering in 3 various fields like [[artificial intelligence]] ([[artificial neural networks]]) (1988), [[DNA]] sequences and [[genomes]] [[bioinformatics]] analysis (1991) and [[GMO]] risk analysis (1997).

An engineer and French scholar from Bordeaux university, Perez worked principally in IBM in both areas of Biomathematics and artificial intelligence (see: Teuvo Kohonen book) particularly in artificial neural networks with his holographic-like (see page 1111 in Karl Pribram's book) self-organization model entitled "fractal chaos" issued from both theories of chaos of Ilya Prigogine and autopoiesis of Francisco Varela).

His model was improved by different partnerships in various areas like pattern recognition, optimization (graph theory problems), robotics, and chaos theory based stock exchange prevision.

Particularly, in 1990, Jean-claude Perez published strong links between fractals world and Fibonacci numbers sensitivity and novelty detection by holographic like neural networks memory .

In this last area, with the "DNA supracode", he proove that DNA coding for genes is structured by golden ratio and Fibonacci numbers related proportions . Origins of Life GOLDEN HOLE Strange Attractor

The image of black holes is often used to explain the origin of the universe and galaxies.
Here, I'll use the analogy of the golden hole to demonstrate clearly a kind of fatalism, strange attractor, which is a prerequisite to any form of life.

This demonstration, extracted from the end of my 2008 running book "codex biogenesis: the book of 13 codes of DNA" is based on this strange discovery of "the equation of life."

A brief explanation of the graph:

In each of the 3 curves, the central point is the exact average atomic mass while 2 points side correspond to an artificial "noise", a disruption of + / - 0.01% (1 / 10000) of the same real average atomic mass.

On the other hand, each of the 3 curves correspond to different levels or stages of a possible life:
-- The BLUE curve in the background is related to primitive molecules of organic isotopes measured in interstellar clouds (interstellar dust clouds).
-- The GREEN middle curve corresponds to 5000 combinations of organic molecules parity N + H = pair, generated randomly (example: in NH3: N + H3 = 4).
-- Finally, the RED curve forefront corresponds to the averages atomic masses related to the 18 amino acids constructed from CONH bioatoms (excluding CYS here and MET which contain sulfur atoms).

In this chart it is obvious that the more we advance towards molecules present on earth, and "the equation of life" projection becomes pointed and selective, this optimal balance being hyper-sensitive to the slightest disturbance…

Asked to follow:

"Are there on Mars or Titan such perfect balances corresponding to the average atomic mass observed on Earth (pachwork isotopes measured on earth: example O16, O17, and O18 balance)? "

Is There an "EQUATION of LIFE" ? ? ?

"Is there an EQUATION of LIFE?"

INTRODUCTION:

”Are there any difference between the" bio-atoms "- atoms involved in the biology of life - such as carbon, nitrogen, hydrogen or oxygen and all other atoms from the periodic table of Mendeleëv, who do not contribute so essential to life, such as titanium, lead, cobalt or lanthanides?”

An analysis that is based only on their common denominator - their atomic weight - could perhaps be a valuable starting point for any researcher attempting to address this critical issue.
The law entitled the "equation of life" - because we could not baptize it with another title - which will now be presented should provide a response consistent with this big question…
Not only does this law will distinguish between CONHSP bio-atoms - the main building “blocks of life” - and the remaining population of all other atoms, but also by providing an uniform and regular numerical scale of integer numbers common to these 6 bio-atoms, to the UTCAG nucleotides of RNA and DNA, and to the 20 amino acids, then this law will allow the UNIFICATION of the 3 "languages" of biology that are DNA, RNA and amino acids.
Then this "common" numerical scale, this "Numerical CODE" will bring unknown new levels of organizations and structures, "meta-levels", kinds of "meta-codes" or "meta-languages" organizing at a large scale all biological structures, genes and whole genomes.
So, finally, I must also confess now that this famous discovered new law is based on two universal constants: the first well-known, "Pi", and the other, more controversial, and generally for discussion: "Phi the Golden ratio” …

Abstract
Original neural network research which results from the intersection of chaos theory and number theory is presented. The chaos theory background stems from the fractal chaos neural network model, and the number theory background stems from particular selective sensitivity emerging from neurons based on Fibonacci's integer number settings. In fact, there is a mutual reinforcement between numerical holographic-like properties related to the fractal chaos network and to numbers deduced from the golden ratio. The dynamics of the fractal chaos model are limited to a subset of particular initial and control settings related to the golden ratio and Fibonacci's integer numbers. An analysis is made of ultrasensitive and selective capabilities of Fibonacci's neuron. This model anticipates potential perspectives in the neural networks field

“Are there Numbers in the Nature?” Let us take the example of the famous table of Mendeleev, no one never had the idea to seek a possible mathematical law which would organize the information and the structure of "the most heterogeneous table of Science".

Jean-claude perez discovered this law: the equation of the periodic table of Mendeleev. Here is a short summary: Pionnering in research of numbers in DNA, this researcher was questionning about possible DIFFERENCIATION between life based Elements (carbon oxygen etc) and all others (aluminium, copper etc). In fact, he discovered the exact contrary: a law of UNIFICATION of all Elements of Nature... Then he discovered a very simple equation which generates and predicts the structure of the table of Mendeleev.

-This equation predicts the number of elements of any layer of period "p" in the table according to the only value of this period "p". Beyond this mathematical modeling of the periodic table of the Elements,

-This equation underlines, in its formulation, the " trace" of the 4 fundamental quantum Numbers.

-This modeling predicts the structure of the hypothetical extensions of the table of Mendeleev towards possible Eléments (real) unknown which would be located beyond the last known radioactive Elements.

-This modeling also makes it possible to imagine an infinity of other Elements (virtual) which one could however predict positioning towards the low layers of the table, like their quantum properties.

To summarize, IF:

-c(p) a horizontal layer of elements of the table of Mendeleev,

-"p" the period associated with this c(p) layer such as p = [ 1 2 3 4 5 6 7 … ],

-Int(v) the whole part of the numerical value "v". exp: if v=2.35,then Int(2.35)=2.

THEN: one obtains c(p), the number of elements contained in the c(p) layer of order p, by applying the formula:

    c(p) = 2 [Int ((p+2) /2 )]*2

Examples :

If p=1 then c(1)=2

If p=2 then c(2)=8    If p=3  then c(3)=8

If p=4 then c(4)=18   If p=5  then c(5)=18

To conclude : -1- The periodic table of the Elements is modélisable. It is structured by a numerical structure of whole numbers. -2- This structure is deterministic and predictive, then, for any period p, it can be calculated by applying "the Perez's generic equation of Mendeleev". -3- The generic equation is completely controled by the four quantum Numbers. -4-This generic equation makes it possible to check the regularity of the common table of Mendeleev, but it can also "predict" and anticipate the existence of hypothetical Eléments now unknown, of which it makes it possible to determine the quantum properties, then electronic and chemical hypothetical properties.

DNA SUPRACODE SUMMARY:

We have discovered in 1990 then published from 1991 a mathematical law controlling the self-organization of T C A G nucleotides within DNA.
The sequential sets of DNA nucleotides are organized in long-range structures entitled "RESONANCES". A resonance is a particular proportion doing a partition of DNA according with "Fibonacci's Numbers series" (1 2 3 5 8 13 21 34 55 89 144 etc…). There are the same proportions which those controlling morphology of Natural organisms as Nautilus, apple-pines etc…
Example: consider 144 contiguous nucleotides of DNA resulting from 55 bases T and 89 bases A C G, then, this (55-89-144) proportion is called a "Resonance".
We find thousands resonance within DNA : example, in the HIV virus, long of about 9000 bases, there are thousands resonance (50000), and particularly, very long 6000-resonances overlapping 2/3 of this genomic DNA.
In the mitochondria DNA which is a circular genome of 16500 bases long, we have discovered transgenic possible combinations providing emergence of FIVE MILLION bases length hyper-resonance (see part II of this present paper).
We conclude that NATURAL GENES and DNA are characterized by high-level resonance structures.
In other hand, "entropy" and a poor low-level of resonance generally characterize ARTIFICIAL DNA transgenic sequences.
The physical nature of this structure is located at the DNA STABILITY level.
Then there are many ways of applications and perspectives by example in "antisens" technology, principally in the new promising domain of RNA interference. etc…
This discovery, done in 1990 by Jean-Claude Perez, then researcher in IBM, lengthily was tested and validated since specifically with GeNum start-up Lab., in particular on the HIV genome of the AIDS with Professors Chermann, then Montagnier, both the first discoverers of the AIDS virus.

COMPUTING “DNA Fibonacci/Lucas RESONANCES”

There is this Fibonacci's proportion which is the key of my discovery of the Supra-code of DNA. It is stated as follows :

Let us consider, anywhere in a sequence of DNA, a contig of bases TCAG of which the length is a number of Fibonacci : for example 144 bases.

If this section is subdivided, for the example treated here, in 55 bases T and 89 bases A or C or G... We will thus say that this unit constitutes a " resonance ".

" A resonance is thus a proportion between 3 successive numbers of Fibonacci. "

All combinative of other combinations is possible:

C versus AGT, A versus TCG, or G versus TCA by example.

One will insist on the fact that the relative positions of the bases inside this section are indifferent. It is before a a whole question of RATIO and relative PROPORTION.

The SUPRA-CODE of the DNA is thus the whole of resonances which one finds, thus, by the systematic exploration of sections of DNA contigs.

One is astonished by the richness and the complexity which form this network of resonances.
One very finds of course as many resonances in the 95% of "junk DNA" than in the 5% of the DNA known as "functional and useful" and "coding for proteins".

In order to give an idea of this "architecture", let us consider the complete genome HIV of the AIDS viruses, it comprises only 9000 bases and practically not "junk DNA":

One discovers there more than 50000 resonances significant lengths.

Among them, more than 10000 resonances are higher than 300 bases and more than one thousand of resonances covers more than 2000 bases.

Several hundreds of resonances "cover" more than 6000 bases, then, TWO THIRDS of the WHOLE GENOME !
